What is the best app for hand writing on PDFs? I have a "stack" of papers to grade.

Apple's Preview application has an annotation function which will allow you
to make all sorts of scribblements and scrawlings over your PDFs.

However, since this is an iPad newsgroup, the OP is probably looking
for an iPad app. My recommendation would be for the eponymously-named
"iAnnotate PDF"...excellent app and only a few dollars. GoodReader is
also quite good, but not quite so versatile.

I am using UPAD, for me it works fine.
